I would bolt on a throttle body and plenum when you do your intake. I have an Accufab one that I put on 2 months after I installed my K&N intake and I could definitely feel a difference. You can also hear the swoosh sound in the intake now.

Is your Mustang a V6? The picture of your car looks like alot more Mustang.

I tried to do a search for a V6 Accufab and I'm not finding much.
Is the one you installed meant for your V6 or was it modded?
It looks like a pretty straight forward bolt up.
But did you have to do alot of tweeking to get the car to run correctly? OR did you just have to fine tune in what you were looking for out of the unit?

there's lots that can be done, but none of it is inexpensive for the 6.

Before my 04 was totalled, I had intended on swapping the 3.9 for a supercharged 4.4 stroker.

ATI ProCharger makes a bolt-on kit for stock 3.8's, making 290hp

I am kind of about the same thing. I am looking for a little more kick. I have a 98 V6. I am giving serious consideration to supersixmotorsports stage 2+ kit. Its basically a ported heads and intake kit with a bigger cam. I emailed them and they said it will pass emissions. $2000 for 100 HP. I like this better then a supercharger just my opinion.

Also I added an underdrive pulley. It was a noticable seat of the pants difference. Also picked up 2-3 MPG.
